From experience, I would not recommend trying to work with so many files at once. I actually split mine up alphabetically, did all the lookups, and am now in the process of putting the artists and albums back into order for import into iTunes. It's more work, for sure.
I see. However, I store my files on a server (with ext2 as the file system) and so the ? characters are a problem.

Is it possible to make it a configurable option in the settings to not use specific characters?
I have noticed that Jaikoz is not using unicode to write folder and file names when using the Folder and File Correct function.

Is anyone else seeing that problem (assuming you use non ASCII letters).

In my case, some songs in my library have Cyrillic characters.
I am on 10.4.9 and have not experienced a crash.
I have noticed that if there is a song with a character that is invalid in file and folder names (? or * are obvious examples) then Jaikoz generates an error.

Is it possible to include a setting to filter out such characters when using the File and Folder Correct function?

How many tags are there in the properties file? I could offer Russian if it is not too many.
Just a follow up. I found the Jaikoz log file and see that it was in fact loading the files:

Jun 10, 2007 5:54:38 PM: INFO: Jaikoz initialized successfully
Jun 10, 2007 6:25:14 PM: INFO: Started to load 27,951 files from /Volumes/VOLUME_1/Music/iTunes Music

So it took about 30 minutes to get a full list and then start loading them. Unfortunately, I obviously cancelled the read - but the popup window never updated the message and always said "Calculating how many files to be loaded" with "0 files loaded so far".

I will leave it running.

Question: does Jaikoz need to read the file list every time it starts are does it cache it?
My (iTunes) music library / directory is on a NAS device that is accessed through SMB/CIFS. It seems that Jaikoz either does not like having to ready the file list from a network share or it doesn't like the number of directories and files in the library (over 12k files in about 2k directories).

Is this something that I can debug and help the developers find a solution?
